I first identified that the ball joints were not flipped, so I flipped them (tops and bottoms). Now here comes my next issue.
When laid out, the drivers side upper control arm hits the steering column shaft... So i aired up the truck, ground down that small tiny lip on top of the control arm and it's still hitting when laid out. What can I do?
Also, I'm running dom's up front and my ctrl arm is maxing out on my bag bracket, if I notch out part of the upper control arm, will I do more harm than good?

The upper control arm does not have anywhere near the stresses the lowers have on them. You can manipulate them pretty heavily and still be in the "safe" zone.
Post a few pics with a comment on what you have in mind, and it will be easier to help.

I agree. Pics of different angles will help us help you... Some grinding is fine but without seeing it, its just hard to say.

I notched my drivers side upper arm. But I also re-welded in some additional metal to make it structurally sound.
