yeah bedliner is a pain to remove, lot of labor in removing it...to be a good friend or just to do a good job after you cut the metal i would use some masking tape and score a line to cut the bedliner, then after the stuff is welded in, the place they got it sprayed should be able to tape off existing bedliner and spot the section back in to where you cut it
