Roof Rack Shaving

I want to shave my roof rack on my tahoe, I took off the rack and found two holes for each mounting place on the rack well the holes stick up past the roof. How do I remove that to get it even with the rest? Do those pop out or do I have to try and cut it and then grind it smooth? I hope someone knows what I'm talking about. lol
