HELP w/ sub placement and head unit to amp wiring

would it make a big difference in sound quality if i mounted my sub facing up into the seat or down firing to the floor? one more question, when wiring my factory head unit to my amp, would i have better sound quality to use a LOC box and my rca's or the speaker imputs on my amp?
