EAI cylinder brackets & ports, need help

ok, does the cylinder screw into the bottom mount? If so will it not be close to the wheel? and how does the top bracket work with a port in the top of the cylinder (there is another 1/2" port not visible in the pic at the top of the cylinder)? Do i have to get a flush plug to fit? Also do I plug the 3/8" hole at the bottom of the cylinder or leave it open? Thanks for any help, also what is the big nut for? It fits on the threads on the cylinder rod but so does the bottom mounting bracket
