Water getting in fuel

I have a fuel cell and a carbed 2.2
I just ran my return and pump line to the fuel cell. it works fine no problems. the only thing is that its been raining like crazy and it seems like in getting water in my motor, let it run, rev it up a little bit for about 5 min and its fine.
No way water is going into the fuel cell. What im thinking is maybe its from the 2 other lines that were on hte stock tank. I jsut left the hard lines on the truck what are they. I know 1 is a breather what is the other one? should i block it off?

Not for sure but one line goes to the black cannister in engine bay that collects and recycles gasoline vapors.BJ
